The achievement "Does she walk alone?" may be a reference to either "Boulevard of Broken Dreams" by green day or "She walks alone" by The Crooks.

You can get the achievement "Coffin Dancer" which is a clear reference to the Internet meme. It under "Memories We Share" Witness Luochas hidden side.

If you talk to the guy behind the gate again later on I believe he makes another reference I'm not quiet sure to what though :/

Most(if not all) rarity 1-2 elation blessings seem to be film references. The ones I recognize are Clockwork Apple(Clockwork Orange), Suspiria(1977 horror film of the same name), 12 Monkeys and Angry Men(12 Monkeys and 12 Angry Men), Portrait of a Man On Fire(Portrait of a Lady On Fire)

I am a chemistry major and in the description for the key of knowledge there's a quote about how someone dreamt of molecules curled up into a loop like a snake biting its own tail and.....that's a real world reference to how August Kekule, a German chemist, claimed to have discovered the structure of benzene (a very important organic compound)

There is one easter eggs about mobile fighter g gundam. In round 4 IIRC at the fight club, the vagrant named "Master" referring to "Master Asia" and the direwolf robot named "Domon" referring to master asia student with the same name

"A Secret Makes a Woman, Woman." Achievement I think is quoted by Vermouth(my fave💜 character) from Detective Conan..I was actually quite surprised when the achievement pops up after I completed the Foxian Beauty quest

Fight club is a film, and you can even respond to the fight club dialogue with a fight club reference - "rule one of fight club dont talk about fight club"
