Nova Dragon has no notable weakness. It can use several team wide attacks so having a character that can heal the party repeatedly is a must.

Moveset

Nova Dragon's most dangerous move is Tidal Wave followed by Twister. Physical attackers will also have a hard time due to Nova Dragon's Counter.

Nova Dragon can also use Aerial Slash which shares the Wind element with Twister. Another team wide attack it can use is Shockwave. Lastly, It can use the Black Magic Death.

Strategy

FF9 Tidal Wave Nova Dragon
Having Water and Wind resistant equipments are highly recommended for the fight. Auto-Reflect is also helpful. If the team is under the Reflect status, having Vivi use a tier 3 black magic spell at the party will reflect the ability back to Nova Dragon and amplify its damage, consistently dealing 9999 damage to Nova Dragon.
