How to Unlock Beneath Still Waters
Reach Chapter 12 in the Main Story
You will be able to unlock the Beneath Still Waters side quest by reaching Chapter 12 of the main storyline in FF7 Rebirth.
Chapter 12: A Golden Key Walkthrough
Complete All Side Quests in Junon
Beneath Still Waters will be available after completing all side quests in the Junon Region, including the ones in Crow's Nest. These side quests are listed below:

Barret and Aerith are the best characters to use here as they can attack airborne enemies such as Fonadu and Stormwing.
We also recommend equipping these characters with Ice and Wind materia to take down the Hell Rider II and the flying fiends respectively.
Follow the 7th Infantry
For the first part of the sidequest, simply follow the 7th Infantry until you come across the Commander.
Defeat the Hell Rider II with Ice
After meeting up with the Commander, a Hell Rider II will appear. Use Ice attacks on the Hell Rider to put it in a Staggered state.
How to Pressure and Stagger Enemies
Track Down the Hell Rider II
After defeating the Hell Rider II for the first time, it will escape. Track the Hell Rider down by summoning a Chocobo to have them follow its scent trail.
Defeat the Fiends
Once you've caught up with the Hell Rider II, it will escape and you will have to fight a Fonadu and a Stormwing.
Both fiends are weak to Wind, so be sure to use that element to take them down as soon as possible!
Track Down the Hell Rider Again
After taking down the two fiends, use your Chocobo again to track down the Hell RIder's Scent Trail. Follow the Scent Trail to catch up to the Hell RIder II at the Fallen Citadel. Defeat the Hell Rider II the second time to complete the sidequest!
During the second battle, Hell Rider II will be immune to magic damage. Use physical attacks to increase its stagger gauge instead. When it uses Polarity Shift it will become susceptible to magic and you can exploit its weakness with Ice attacks.

Increase Favorability With Aerith
Completing Beneath Still Waters will also increase your friendship with Aerith. This will affect the events that will occur when you visit the Gold Saucer later in the game.

Telluric Scriptures Vol. XIII Dropped by Hell Rider II in Hard Mode
While playing in Hard Mode, defeating Hell Rider II will reward you the Telluric Scriptures Vol. XIII for Aerith. You can access Hard Mode after completing your first playthrough of the game in any difficulty.

I was just able to confirm that you do not need to do Stuck in a Rut to unlock this. I'd probably guess you don't need to do Tides of War & Worry either, but I can't confirm.
